MSDE is the desktop database, where it runs in not a question, it can
run were you install it based on the license restrictions. The real
question should be "How do I securely access a MSDE database running in
another city?"
As long as you properly follow the license restrictions you can install
MSDE anywhere.
As for connecting, use a VPN tunnel - do not directly expose the MSDE
(or any other service) to the internet unless you know security inside
and out. A VPN from one location to the other is painless to setup and
means that all of your data/connection is secure and not directly
exposed to the internet.
